JR in Tokyo offers 3 choices when traveling on the system. First is buying a ticket per ride. The second is purchasing an Orange Card and use that to purchase single ride tickets. Or the newest card, IO card, this card can be used at the fare gates similar to the Tokyo subway farecards. I have included Shinkansen tickets on this page.
